That is a killer deal! I paid $1,500 for my 83 GT-S and the driver seat lumbar had allready failed.
Bodywork is a true art. It is very diffucult and time consuming. I personaly will allways leave it to the pro's, but that is $$$. I have never seen a DIY rocker panel kit so I can't tell you how good it is. But so long as you cut out all of the rusted areas (and 3-6" margin) then weld a new piece of metal in place, then paint it. The rust should be canceled. You are wise not to use that puddy stuff, rust can keep growing even when completly covered with puddy and paint. The only real way to beat rust is to cut it out. Thats why we refer to it as car cancer.
As for your clutch, make sure the fluid is full, top it off, maybe even flush it. If that doesn't help then either your clutch is worn and on the way out or your clutch master cylinder in on its way out. Could also be the slave cylinder but those tend to last forever. Does you clutch ever slip or chatter? These are sure signs you need a new clutch. Does the peddel ever stay down after you depress it (i.e. not pop right back up, fast like) this is a sure sign you need a new clutch master cylinder.
