That is really personal choice. I personaly get really attached to my cars. If it ever came down to it I would replace the entire body before replacing the car (but it never will).
Since I bought the car ($1,500) I have spent at least 10 times that on mods and fixes.
Looking at it from a monetary standpoint; Depending on how far gone the body is, it might be cheaper to replace the car. Body work is very expensive. I am no body expert but upload your pics and I'll tell you what I think. Body work is the one automotive challenge that still scares me. :-)
