Transmision problem!

Hey guys just a couple of questions ,first i did the short shifter mod to my car and it feels great but by removing the rubber part inside the shifter i can hear all kinds of noises been reflected by the shifter,i just replaced my clutch (performance kit)and flywheel(got rid of the ligther one i had and went back to stock) and added new fluid(the syntec)but now it feels harder to shift to second and third gear an smells like burnt tranny fluid inside the car,does this mean i need a new tranny,this is the original it has almost 300,000 miles on it,thanks guys.
