A good way to prevent cooking your alte. is to install a capacitor. something in the range of 1 farad would probably make the alternator last LONGER simply because its not subject to load shock anymore. i wouldnt reccomend it, but i personally may try installing that stereo with under-gauge cable and a capacitor near the amplifier, the cap providing the surge current and the smaller B+ line providing a trickle (nyuk) charge to the cap.
as long as you got the cap in there you might as well go all out and put the power line in series with the primary of a microwave HV transformer... that will effectivly choke off any spikes above 20Hz... i use one to isolate a little phone device i made. neat eh?
im gonna can my electrical engineering advice before i get canned myself.
